I had the same here with audacity 1.3.4.-1 and a Gigabyte-Board with
Intel-HDA Realtek ALC889A - and it has gone even with the old package
(!), after playing arround with the settings of qjackctl and audacity.
But in fact, I don't really know why ;-)

My sounddevices in audacity are now explicitly set to:

Play:Alsa hda-intel ALC882 Analog (hw:0,0)
Record: Alsa hda-intel ALC882 Analog (hw:0,2)

and my ./jackdrc now contains the start-command:
jackd -R -dalsa -dhw:0 -r48000 -p512 -n3 -s -i2 -o2

Maybe it is because of the realtime-option in jackdrc?
