I am asking because since I have wheezy-backports I can also see linux-source-3.9 which as we can see is still - %d.%d (digit digit)

Maybe my solution is to check for both patterns - %d.%d.%d and if that fails for %d.%d?

Never. The naming convention is "linux-source-VERSION". The version is
somehow related to the upstream version, which was something like 2.6.32
and got one item shorter with 3.0.

Yes. Each release with the same package name will be automatically
updated.
