Use IPsec, that should support IPv6. In fact, IPsec was created as an
integral part of IPv6, and was only later ported to IPv4.
The Linux kernel has support for IPsec-over-IPv6, so that should work;
and using IPsec is preferable to other solutions on IPv6, since there
are other standards that refer to IPsec when security is needed (such as
the mobility extensions).
The less interesting bit about IPsec is that it's not the easiest
solution out there if all you need is a VPN...
