If the cause is indeed the agpgart module and if it is being loaded by 
hotplug, you can disable loading it by adding agpgart to 
the /etc/hotplug/blacklist.

To do this, you can use the installer as a kind of rescue system:
- boot the installer
- proceed until you get to the hard disk partitioning questions
  (but do not partition the disks)
- switch to VT2 (alt-f2)
- mount your root partition (/dev/disks/...) on /target
- cd /target/etc/hotplug
- nano blacklist; add agpgart to the list and save the file
- switch back to VT1; <go back> to the menu and break of the installation

If this solves the problem, please send us the output of lspci and
lspci -n.
