As "usual", I haven't seen that myself… do you happen to have the failing file around and can you upload it somewhere? Perhaps looking at the file gives us an idea what went wrong as apt got the correct content (as verified by hashes), but somehow messed up the writing of the files which happens in parallel (see also the DC16 apt talk by Julian which mentions this). The question is just who messed up: If Pdiff we would have potentially ed-artifacts in the file, otherwise it could be the write-buffered implementation or perhaps its the downloader picking up a partial file incorrectly, ……… Hard to say without details.
