Currently, `apt-get clean` only cleans /var/cache/apt/archives and /var/cache/apt/archives/partial. I think that it should also clean /var/lib/apt/lists/partial. Files located there are unverified, and having wrong files there may prevent apt-get from working (see bug #762889).
