You really should put full packet captures (tcpdump -s 0) for us to
review somewhere on the web.  Otherwise, this is just idle
speculation, especially if you can't provide the files for which the
MD5 check fails.

I've seen strange APT failures occasionally (one .deb with the
contents of another one, for example), but I tend to attribute them to
our proxy server--either apt-proxy or faulty hardware, I'm not yet
quite sure.
