Was looking through some of the bugs I've submitted today and ran across this one (#149671) that got merged with a bug that seems to have nothing to do with my bug. The original bug that I was reporting about had to do with the fact that apt actually downloaded an identical source package twice (presumably because two of the packages specified are built from the same source package). The bug report shows the dsc, tar, and diff files all being downloaded twice, and the download counter total confirming that. The bug that this was merged with had to do with misleading messages, and not duplicate downloading. In fact, the totals specified by apt in my bug report were 100% correct and not misleading at all :) That was one of the things that helped demonstrate what the problem really was.
