Well, I just upgraded again and it didn't do the duplicate downloads
again. Could it have had something to with the fact that the very first
package apt tried to get wasn't available on the first source, while its
Packages file said it was available? Apt tried to get that package from
the second source, but it also fetched all other packages from that
source. I looked again at my sources.list file. There were three sources
that had the latest version of all packages, but apt didn't get the
packages from the third source.

I find this a bit hard to reproduce at this time.
