Is fwupd running on this machine? It might be direct update of firmware either of the machine or of the dock station unrelated to .deb packages and apt.
There are might be another seemingly unrelated option in system setup (BIOS). At least some motherboards required enabling something like "USB legacy" otherwise USB keyboards did not work during early boot stages.
Anyway it should be possible to backup current initrd images and to get older versions of packages under suspect to install them.
