As a workaround you may try to change Environment for the runner unit, see
https://wiki.debian.org/EnvironmentVariables#Desktop_Environments_and_systemd_user_services

For applications started by runner you may try to override PATH using 
"systemctl --user set-environment" from either XDG autostart file or 
from a systemd user session single shot service.

I am curious however what party overrides environment.d entry. Is there 
something in logs related to invalid format of the configuration file?
