I thought you might have looked at the BIOS setup at some time and changed some settings with end result being that data was turned off on those ports. In some setups the default behavior of these ports is different when "legacy" is enabled and when it is not. Actually, the meaning of "legacy" wrt USB port behavior seems to vary among the manufacturers. I found that out the hard way once when I did a reset to default settings on one of the machines.
On top of that, the two systems I mentioned have a wonky "GUI" BIOS setup program (yes, so you can use a frikkin' mouse) which seems to have a mind of its own. I would swear that there have been times when a recheck of my BIOS setup showed that a value had changed from my last intended setup. Whether that was a failure on my part to actually save the setting or error in the setup program itself is not clear.
Why they did this GUI thing is beyond me, but I understand from the SimplyNUC people that Intel has informed them that they will soon discontinue use of this "feature". That may mean that it was too buggy to bother with, or that too many curmudgeons like me whined about it.
