For PHP I suggest setting up a chroot.  The problem I usually have is
needing an older version not a newer one.  But the chroot works either
way to compartmentalize it.  Personally I prefer using php5-fpm in the
chroot because it is small and light.  But I have also run Apache2
with libapache2-mod-php5 in the chroot too too.

I would definitely compartmentalize it.

Is there a Debian bug ticket in the BTS for those?  If not then that
would be the first step for getting those addressed.
