I don't know if this will help debugging this any, but apt-get requires a password but the Update Manager (Synaptic, I believe) from within Xfce4 doesn't.

Has anyone else noticed this? I wouldn't mind forcing it to request root's password, but there are no apparent options to adjust the security settings from within the application itself. Might this be an issue to do with membership on specific groups perhaps?
