have you tried 

stopping Thunderbird

taking this edited file userChrome.css and placing it
in 
/home/user/.mozilla-thunderbird/default.[random]/chrome
 directory

where user is username of user running the application
and random is some characters which depends on your
installation

then restarting Thunderbird

There is an example css file for firefox in
/home/user/.mozilla/firefox/default.[random]/chrome
called userChrome-example.css
 
I have never tried changing this myself but this is
something you could test.

(only used the Edit -> preferences -> Fonts for the
message contents)
