I may be barking up the wrong tree, but I've seen similar issues related to video settings, although in such cases other glitches showed up as well. Anyway, the thought that crossed my mind, and it may very well be irrelevant, is that perhaps you configured X to use the framebuffer rather than the actual driver for the video chipset (or vice-versa), and what you're seeing is video glitching instead of actual mouse issues.
