Problem solved. I did two things.

1. I changed the MAIL variable in /etc/profile to ~/maildir as Mark 
Roach said.
2. I changed the line for mail notification in /etc/pam.d/login
the line is now: session    optional   pam_mail.so standard noenv 
dir=~/Maildir
(i had to add the dir=~/Maildir parameter);
