Make sure that you have "allow-user-resources" in
/etc/X11/Xsession.options . It looks like the user's .Xresources file
should be merged by the /etc/X11/Xsession startup script (more
specifically, the script /etc/X11/Xsession.d/30xfree86-common_xresources
loads the resources)
