This is how you're supposed to do it.

tell gdm that you really do want to allow root to login
(but you don't want that)

Why would you want to configure _root's_ gnome desktop?  Root isn't
supposed to login to the desktop in the first place.  If you want to
configure your son's gnome desktop, then log in to a console as root,
su to your son, run gnome, and then you can configure _his_ desktop.
(or just go to his home directory and adjust the files by hand)
