Perhaps you had a DIRECT directive line in /etc/apt/apt.conf?

[07:32:50 tcl8.3]$ zgrep "DIRECT" /usr/share/doc/apt/examples/configure-index.g
z
    Proxy::http.us.debian.org "DIRECT";  // Specific per-host setting
    Proxy::http.us.debian.org "DIRECT"; // Specific per-host setting
[07:33:05 tcl8.3]$ 

Posting your /etc/apt/apt.conf might help.
