You can use 
  kpsewhich <file>
to see where a certain file is taken from (or not, if it´s not found
:-)

Maybe your problem is that you should put the files a little bit deeper
in the texmf tree, e.g. at /usr/local/lib/texmf/tex/latex/apacite.
