You're using an outdated xquake package. The newest is version 1.06-5, and
it knows how to use the quake.conf file created by quake-lib-stub. Version
1.06-1, which you are using, uses an old method involving a symlink, and
won't work with quake-lib-stub 1.3.

If you download the newest xquake package from a debian mirror, you should
be ok.
