Das währe der Windows bootloader. BIOS und GRUB kümmern sich um den
Bootflag gar nicht:

# fdisk -l /dev/sda

Disk /dev/sda: 160.0 GB, 160041885696 bytes
255 heads, 63 sectors/track, 19457 cylinders, total 312581808 sectors
Units = sectors of 1 * 512 = 512 bytes
Sector size (logical/physical): 512 bytes / 512 bytes
I/O size (minimum/optimal): 512 bytes / 512 bytes
Disk identifier: 0xd1f9bf93

   Device Boot Start End Blocks Id System
/dev/sda1            2048    14366719     7182336   27  Hidden NTFS WinRE
/dev/sda2        14366720    50018303    17825792   83  Linux
/dev/sda3        50020350   312575759   131277705    5  Extended
/dev/sda5        94454703   312575759   109060528+  83  Linux
/dev/sda6        53436416    74407935    10485760   83  Linux
/dev/sda7        50020352    53434367     1707008   82  Linux swap / Solaris
/dev/sda8        74409984    94445567    10017792   fd  Linux raid autodetect

Partition table entries are not in disk order
