If you suspect lua, then could you please run (as root or via sudo)
time fmtutil-sys --byengine luatex
time fmtutil-sys --byengine luajittex
and let us see the times there?

Can you show the *actual* output?
And, maybe install moreutils and run it through ts
apt-get install texlive-latex-extra -y | ts
That would give a hint which part is taking so much time.
