This file is not from a texlive package, but probably from some other
package that choose to edit our configuration files. In some other
case, it produced real problems upon upgrade.
In order to get an idea which package might have done it, could you
please send us a list of packages on your system that depend on
texlive-base?
Err, I'm so out of "business" that I cannot give the right incantation
of grep-dctrl or whatever...
