I had a look at https://buildd.debian.org/build.php?arch=&pkg=autogen

I couldn't find a build log, were I can see that error message.

Hmm, weird. We didn't change anything regarding format file
generation in the latest upload (AFAICT). Could you send us the
file etex.log sitting in /var/lib/texmf/web2c/pdftex. I guess there
is no file etex.fmt in that subdir, right?

This *could* be the same issue: another format file is missing. I'm
just wondering why calling LaTeX before succeeds two times and fails
then. Please send us tex.log from /var/lib/texmf/web2c/tex.
