Definitely not, although I guess it won't even try to write to that
directory once tl-fonts-recommended is installed. But you should debug
this.
What is the output of
$ grep ^VARTEXFONTS /etc/texmf/texmf.cnf
$ grep MT_FEATURES /etc/texmf/web2c/mktex.cnf
