The abstract of e g an article is usually the first paragraph after the title, and hence should not be indented. Now it's necessary to 
add a noindent at the beginning of the paragraph to achieve that.

I have not included a minimal example, as I think it won't be useful to you in this case. If you want after all I'll happily send it.

In any case, then you have to change the document class.

article.cls sets the abstract with an initial indentation. If you prefer
something different you are best of with:
- choose the LaTeX class your publisher asks you to use
- choose an arbitrary other LaTeX class which does not indent the
  abstract
- write \noindent

In any case this is not a bug of article.cls or whatever, but a design
decision by the article.cls other, Lamport and now the LaTeX Team. If
you do not agree with this, see above.
