As texlive-base is already installed I guess the file
/etc/texmf/metafont/misc/modes.mf does exist, right? Does your
/etc/texmf/texmf.d/05TeXMF.cnf contain the entry
TEXMFSYSCONFIG = /etc/texmf
? Is the TEXMFSYSCONFIG in the TEXMF tree:
TEXMF =
{$TEXMFCONFIG,$TEXMFVAR,$TEXMFHOME,$TEXMFSYSCONFIG,!!$TEXMFSYSVAR,!!$TEXMFLOCAL,!!$TEXMFMAIN,!!$TEXMFDIST}
? If yes, to both: please run again update-texmf and try to start
over. If not, please send the output of "ls -l /etc/texmf/texmf.d/"

Is the package texlive-omega installed? If not: is there a file
called /etc/texmf/fmt.d/10texlive-omega.cnf? Either remove that and
run update-fmtutil or install texlive-omega should help.
