This is a known problem and will not be solvable before TL2007 enters
Debian.

But still, the format should have been created at install/configure
time.

What does 
	/etc/texmf/context/config/formats.cnf
say? It should contain, besides comments:
	pdftex {en,mptopdf,metafun}
to create cont-en, mptopdf and metafun.

If you do as root:
	dpkg-reconfigure context
do you get the following output:
	Running mktexlsr. This may take some time... done.
	Building ConTeXt format(s) cont-en with engine pdftex.
        	This may take some time... done.
	Building ConTeXt format(s) mptopdf with engine pdftex.
        	This may take some time... done.
	Building ConTeXt format(s) metafun with engine pdftex.
        	This may take some time... done.
	mktexlsr: Updating /var/lib/texmf/ls-R... 
	mktexlsr: Done.
?

Then, final question: The output of
	ls -ld /var/lib/texmf/web2c/pdftex
	ls -ld /var/lib/texmf/web2c/pdfetex
	ls -l /var/lib/texmf/web2c/pdftex
	ls -l /var/lib/texmf/web2c/pdfetex
