I can't help fix the bug ("upgrading X shouldn't break the
configuration"), but I can probably help you configure xorg server to
work.

Have you created a new configuration file by running, as root:

  X -configure
  
And then testing with X -config ./xorg.conf.new (or whatever it is)?

If it works, overwrite /etc/X11/xorg.conf with the new one.
