This is not an error, it's a warning.  I suggest you ignore it.
Anyhow, it's basically a bug in the SGML capabilities in jade and
openjade 1.3 -- I believe 1.4devel fixes this problem with proper
Unicode support (but sadly, its performance suffers as a result).

Which version of tetex-extra do you have installed?

You might try purging then reinstalling jadetex.  Or, if you're using
tetex version 2.0, it's possible you hit a real bug with jadetex
interacting with tetex v2.0 (which I haven't tried).

/usr/share/texmf/pdftex/config/ is a symlink to /etc/texmf/pdftex.
dpkg -S /etc/texmf/pdftex/pdftex.cfg gives the right info.
