My guess is that all the files are encrypted except 
/var/log/popularity-contest.new
in tht case you just need to copy /var/log/popularity-contest.new over
/var/log/popularity-contest

(/var/log/popularity-contest is the encrypted version of
/var/log/popularity-contest.new)

This issue as fixed in popcon 1.65, see Bug #850568.
