You could easily verify the problem:

andreas@bs-romeyke:~/projekte/leibniz/trunk/core$ touch test.ml
andreas@bs-romeyke:~/projekte/leibniz/trunk/core$ ocamlbuild -build-dir
/tmp/_build test.native
Finished, 4 targets (0 cached) in 00:00:00.
  Fatal error: exception
Sys_error("/home/andreas/projekte/leibniz/trunk/core//tmp/_build/_digests: No such file or directory")

In the error-message you see, ocamlbuild will create a directory within
my actual path, but not in given absolute path.

This bug has been fixed upstream in the 3.13.0+dev branch, so the fix
should have landed in 4.00.0...
