Not easily, graphviz uses an algorith for typesetting graphs which is completely automatic. Anyway from our point of view this layering is good since each "row" in the graph corresponds to a level of dependency from ocaml. We need to upload first packages at row 0 (from the bottom), then at row 1, ...
