Correct me if I am wrong, but a NMU should be based on the sources most 
recently uploaded to Debian. The NMU diff is attached to a bug report then.
To incorporate the patch into his/her working set is up to the maintainer.
The way upstream or the maintainer keeps sources is therefore completely 
irrelevant for an NMU. They could even use pen and paper, as long as the
complete source is uploaded somehow, which is required anyway.
