I assume we're talking here about the bugs tagged as "fixed" but not yet
closed. It used to be common practice to include these in the changelog
and close them in the next maintainer upload, and that still works.

However, with the version tracking in the BTS, the best way is to send a
message nnnnnn-done@bugs.debian.org with a "Version: <nmu-version>"
pseudo-header. This is because the bugs in question were actually fixed in
the nmu-version so closing them with that version would be the most
accurate expression of their status.
