The mate-system-tools package has been built against libmate-desktop based on GTK-2. In Debian jessie libmate-desktop was GTK-2'ish.
In Debian stretch, libmate-desktop is GTK-3'ish. However, applications must not mix GTK-2 and GTK-3 library dependencies. However, that's what is happening for mate-system-tools on Debian stretch.
I will check that we have a Conflicts: line for mate-system-tools on the core MATE meta-package.
Please switch over to gnome-system-tools for MATE on Debian stretch and beyond.
