transformed external sources with untouched copyright in upstream source ball

Dear Forum:

One of the package that I Intend To Package, libgap-sage not to mention it [1],
contains source files that are basically transformation of source files from an
other software, gap as you have likely guessed it: grossly, a prefix (libGAP_) is
prepended to each variable/function name. It appears that the copyright notice
in the header of the transformed source files is literally untouched.
libGAP and GAP are both distributed under the GPL-2+ License.
Note that some of these are C headers meant to be installed for systemwide usage.

I am uncomfortable here because the files are transformed, but no mention
of it is done in their headers. My first submission to ftpmaster was rejected
because the copyright of these files as it appears in theirs untouched header
was not mention. I guess that my Comments section was clumsy too, but anyway
not mentioning it was intentional from my part (but clumsy, I agree).
My Debian material has been deposited at Alioth [2]. 

What is the copyright of the transformed files ?
How may I present this matter in the d/copyright file ?
May I ask to the upstream maintainer to add something into their copyright header ?
If so, what can I do meanwhile given that he is very busy ?
