I since reported this problem on bugs.kde.org:

[Bug 135250] desktop unusable due to flickering of windows if not "focus 
follows click"

and a patch that fixes the problem has been released. See details at 
http://bugs.kde.org/135250

and a replacement kwin 3.5.5 i386 .deb is available at:
