Seems to be so, unfortunately.
Running "dcop konqueror KonquerorIface reparseConfiguration" should help.

Also, if you change the setting not from Tools menu but from KControl 
module (available both inside kcontrol and from Configure koqueror menu), 
the setting will apply immidiatly.
