This looks like a good candidate for pkg-java indeed. Looking at the
list of packages in the debian-med repository I think you can delete
apache-derby, it's now there:

Go for Git, that's where we create most of the new repositories nowadays.

You have to export JAVA_HOME in debian/rules, otherwise the build will
use the current Java alternative which may not be default-jdk.
