You don't have to modify menu entries; gksu can be made to behave like
gksudo by setting the /apps/gksu/sudo-modo GConf key.

I think it's up to debian-installer (or whatever package is responsible
for this choice) to set the GConf key so that gksu doesn't need any
other configuration. Any other way will lead to the same thing
configured in two places.

You can override another package's GConf defaults by putting a file
in /usr/share/gconf/defaults (e.g. with dh_gconf) but I didn't think
about making it configurable by maintainer scripts (system
administrators can always override them with gconftool or gconf-editor).
It can of course be done by adding a symlink to somewhere in /etc, or by
using an alternative.
