Yeah, I had that too. I traced it to an XFree86 bug: the first time it
starts, it takes the DPI settings from the monitor (VBE); when X
restarts, it doesn't get the settings from the monitor (dunno why, it's
a bug) so it applies a generic DPI (75 or 96, don't remember which).

I fixed that by starting X with -dpi 75 to force the same DPI each time
(in gdm).
