I don't think the similar binary package names are a problem.
The dependencies generated with the help of the symbols files will make
sure the correct library will be used.
The package description synopsis differentiate the two C++ libraries:
Package: libnetcdf-c++4-1
Description: C++ interface for scientific data access to large binary data
Package: libnetcdf-c++4
Description: legacy NetCDF C++ interface
We may want to change the synopsis or extended description for -legacy
to mention NetCDF-3 explicitly.
