There is indeed no other way, unless the gdm3 package maintainer registers gnome-shell.css or the complete /usr/share/gnome-shell/theme folder with the alternatives system of Debian.
Only then, we can use update-alternatives, for now we need to stick with dpkg-divert (or leave gdm3 un-artworked).
