I noticed something that might be related. During installation, this change is
registered by etcinsvk when installing in debug mode (to get more etcinsvk
commits):

So the symlink in /etc/skel/ was changed from a relative link (which I believe
is part of the package) and to an absolute link (which I believe was done by
ltsp-make-client.
Perhaps the user with the problem logged in on a diskless workstation, where
the symlink is relative, while it would work if the user logged into a system
where the symlink is absolute?
Anyway, I suspect we should not set the symink both in the package and
from ltsp-make-client.
