This looks like a systemd problem so I am reassigning it to the systemd 
package.

What you can do is to look at the allready existing "reboot" bug reports 
against systemd (search for "reboot" on those pages):

In particular the following bug reports:

  https://bugs.debian.org/780636
  https://bugs.debian.org/756725
  https://bugs.debian.org/763028

Are they similar to yours?

Is it maybe the same problem and thus this bug report can be merged with 
an existing one?

The bug reports contain some infos about how the reporters should go about 
(or went about) debugging their problems. Can you use that knowledge to 
further analyse your problem?
