How about just dropping that autoconf reference from the short description?
After all it's not an advertisement but a description of functionality. The
full description may refer to autoconf and somewhat compare the two in one
or two sentences. So, how about:

 a tool to configure software sources

That would actually sound better than the current autoconf description:

 automatic configure script builder

That assumes the reader knows what the configure scripts are used for.
