I agree, my system has /usr/man and /usr/doc as symlinks to /usr/share/man
(I also have a slightly modified man-db package which uses
/var/cache/man[0]) and /usr/share/doc respectively, normal packages still
work just fine.

The solution to use though is probably allowing both directory trees to
exist simultaneously (this is rather ugly, but safe).

[0] and a dpkg which uses /var/state/dpkg :)
